So what goes into these rankings? Are we talking overall win-loss records alone or other factors, including GPA considered as well. If it's just wins and losses, I'd like to know how we could be ranked ahead of all of those other teams.

The scoring structure/philosophy

This site breaks it down;
http://www.nacda.com/directorscup/nacda-directorscup-scoring.html

Program Philosophy
The committee adjusted the philosophy of the program to read as follows - A program that honors institutions maintaining a broad-based program, achieving success in many sports, both men's and women's, in which all sports that the NCAA or NAIA offers a championship, along with Division I-A football, and all student-athletes that compete in those sports, are treated equally.

Value by Sport
Based on the adoption of the above philosophy, the committee reinstated all sports in which the NCAA or NAIA offers a championship, along with Football Bowl Subdivision (FBS, formerly I-A) football, to full scoring values. This means that for all sports that meet the above criteria, first place is worth 100 points.

The publish the rankings are various points throughout the year; mainly as one 'season' winds down (Fall, Winter, etc)

But after reviewing them, it's appears as the ranking is mainly the work of Kylie Huston.
I'm guessing her 2 NCAA Championships; the only points I found for State were under Women's Track and Field.
